I reread your task several times trying to understand what's the catch. It's very simple - you need to allow traffic from students networks to the server and vice versa. You just need to add two rules to the IP/Firewall/Filter. If you want to restrict access not only by IP addresses but also by ports then rules will be 4. 2 rules for signaling (UDP 5060) and 2 rules for media (UDP range of your server). NAT, I think you not configure between two internal networks. The problems with VoIP are related to NAT, you will not have them. You can further disable the SIP ALG - IP/Firewall/Service ports. You may also need to configure the SIP Proxy server. But this is not about MirroTik.

No problem with any Linux and Windows Server, Desktop administration, mail server, vpn, dns, networking, firewall configuration, VMWare and Proxmox virtualization. I use all the Ubiquiti family products, pfSense on most complicate scenarios, sometimes Openwrt and Mikrotik. Oscar

by default mikrotik allow all port... but if you have block udp port for media voice or tcp 5060 than other interface or network will be dropped... and you are right that should check the firewall...
