Optimize SQL procedure

I currently have a couple of Microsoft SQL procedures that was written for me and although it works it takes an extremely long time to run 1+ hour. It is a repetitive script that does a lot of checking through though a long table 12M records. I believe I have optimized indexes but think the task could perhaps be optimized by breaking the search down into 'chunks' (Bottle neck is single processor threads) Hardware is OK.

HI, I have excellent experience in database programming. I have worked on various databases like Oracle, MYSql, Sql. I have worked on various projects like tuning, writing complex queries , or working on full fledged BI / Analytics projects I have worked on tuning the queries using query plan. Also sometimes this may need rewriting the logic sometimes. I have worked in Infosys a top IT services company for more than 10 years and now i have started on my own. As part of my infosys tenure i have been working with Microsoft as customer delivering projects in MS technologies. Will be able to leverage this experience to deliver this project successfully. Need to re structure the sql procedures and then threading on calling in c#. or if stored procedure is executed in using sql then need to find ways of SQL server feature like parallel query execution.
